WooCommerce-native fulfillment means the integration runs inside WooCommerce itself, reading orders and writing tracking back through the store's own records. There is no separate order system to log into and nothing to reconcile between two platforms.
Native versus bolted on
The alternative to native is a middleware layer that pulls your orders into its own database, does the work there, and pushes results back. It works, and it adds a third system that can be down, a second copy of every order, and a monthly fee. It also adds a reconciliation job, because the day the two copies disagree, someone has to decide which one is true.
Native means the WooCommerce order is the only record. Fulfillment reads it there and writes tracking, status, and notes back to the same row. Your reports, your refunds, and your customer emails all read from the record that was actually fulfilled, so there is nothing to reconcile.
The practical test is what happens when you cancel an order in Woo. On a native setup the cancellation is visible to fulfillment immediately, because there is one record. On a bolted-on setup it depends on the sync interval, and a parcel can leave the building for an order that no longer exists.
